Both engines have the VVT and AFM and both are small blocks. However, one is the 5.3 and the other is the 6.0. So my question is: What exactly is the mechanical difference between these two?

Most "family" motors are just bore and stroke. The 3X00 series is the same, a 3.1, 3.4, and 3.8 are all the same sized block, just different bore and stroke, and in the case of the 3.8 heavier internals being that it easier to make one block a SC then the next one on the line NA, instead of having two seperate lines.
