I've seen this complaint on a thread here before & it ended up being the exhaust heat shields rattling from the vibration caused when the engine was at the low rpms at the beginning of each gear.

I have a truck with a 5spd manual and it did that when my engine was lugging or at a low RPM and it ended up being a lose exhaust pipe coming out of the cat. converter.
