Can be a lot of things, but consider the O2 sensors (front ones). When the engine is cold, these sensors are bypassed, when they get hot and the engine is hot, the PCM switches to the O2 sensors. If they, or one, is reading bad, the engine will be rough.

They will get lazy after 80,000 miles, I change 'em every 100.
