I have only rebuilt / hand built VW engines and a 302 in my old 1986 Camaro. But, what this sounds like to me is they don't have the cam and the crank lined up correctly, causing the valves to open prematurely or close prematurely on some of the cylinders. this would be indicated by the cooler temps on one piston over the other.
The missed alignment on the distributor could also point to a mis-alignment of the cam.. If they put the distributor in at the "factory angle" and it was "out of time"...
Take it back and tell them to pull the timing chain cover off and check the timing!
